Bedanya pesanten dan Madrasah terletak pada sistemnya. Pesantren memasukkan santrinya ke dalam asrama, sementara dalam madrasah tidak. Memang, sekarang ini banyak bermunculan pondok pesantren modern, seperti halnya Pondok pesantren Gontor, yang selain mengajarkan ilmu Agama islam yang wajib dipelajari oleh para santri, para santri juga belajar ilmu umum (matematika, dan lainnya), seperti halnya mereka belajar di sekolah/madrasah. Di madrasah, para siswa hanya dapat memperoleh pengajaran saja dari para guru mereka, sementara di dalam pesantren, para santri juga dididik, karena dalam Islam (dan Bahasa Arab), terdapat dua buah istilah yang merujuk kepada pendidikan, yakni at-Tarbiyah (التربية) dan at-Ta`liim (التعليم).
